Should I book a sleeper bus, take a train from Hanoi, or split the journey with an overnight stay in Ninh Binh? How many hours does each option take, and which is most comfortable? Are there any direct connections or will I have to change in Hanoi? I’d appreciate tips on booking, costs, and any scenic detours along the way.

I guess this a good itinerary to follow for halong to phong nha travel.
if you are okay with sleeper bus then thats the most cost effective way to travel in Vietnam. not everyone loves so upto you.
else just take a flight to dong hoi and from there catch a grab taxi. would be costly but you save time
